When it gives me that message I usually have to uninstall SKSE, then reinstall it. Using the uninstall file provided when you set it up, not just deleting the files. WebbIf you’re only installing mods through the in game manager only, they should just stay on. It is technically possible to activate them by manually editing the list of plugins in the Data folder (plugins.txt, I think). You’re basically going back to the era of modding before mod managers existed, which is before my time.
